Well the difference is 2mm less thickness for a mini rotor, you're talk 1mm of pad thickness each side.
Realistically you should be changing brake pads before they get too low anyway so it's not a huge issue.
If you're overly concerned about it, just check your pad thickness when ever your doing or getting work done on your car. Takes all of 5 or 10mins.
I ran the Mini/Magna set up for ages and never had an issue.
Otherwise get the evo 1-3 rotors and get them redrilled, problem solved.
